Got the wrong end of the horse, here. This is more a Reader issue than
a browser issue. The most current version of Reader is version 4 and
when it is installed on a PC, a plug-in module automatically opens a
linked pdf document inside the browser window. Version 3-3.01 of
Reader did not reliably launch the helper application inside IE 4.
(the latest one it had to test with prior to release).

If people are using Netscape, the answer is more clearly shown on the
Preference > Applications panel. If you have version 3 of Reader, you
must download the file for the Reader program to read it. If you have
version 4 of Reader, you have a choice of allowing the Reader program
to handle it (i.e. - download it) or a browser plug-in to handle the
file (i.e. - view inside the browser window).

Get everyone the same browser version and the same (current) version
of Reader.
