I solved my own problem. :)

What I did was do a fill on the selection choosing "screen"
from the Blending -> Mode Menu in the dialog, that made it a
default Photoshop checkerboard trasparent region

I switched to the layer I wanted to "cookie cut" from, pressed
the delete key, et voila!
