My first thought is to create a script that would make the popup window and
assign a boolean variable such as link_used.  When the user clicks on a
link, assign that variable to "true".  This may require some interesting
JavaScript, and I'm not 100% sure that you can do this from a HRef tag, but
if you can't directly do it, then you could send the link request to the
pop-up window script.  I assume that this can be done, it seems logical
enough.

Also I saw you later mention cookies.  If it is possible you could do the
above with cookies (have the link set them, and the popup script check for
them).
