I just rebuilt a laptop with Win98SE over the weekend.  After installing 
the base O/S, but before adding any apps, I ran IEradicator which wiped out 
all versions of IE from the system.  I then installed IE5.5 -- into my 
defined directory -- and everything was fine.  As an academic exercise, I 
then ran IEradicator again and it wiped out my newly installed version with 
no problems.  (I've since re-installed IE5.5 with no problems.)

I suspect IEradicator will wipe out IE6 with no problems.

Your mileage may vary.
