Which version of Corel Photopaint do you have?
I use version 8 and making transparent GIFs is very easy.

I don't know If I understood you well. You seem to have 2 graphics and with
one you're able to make transparency and with the other one not.

Sometimes I have noticed that strange behaviour like that ocurred to me to.

First make sure your have all the current patches installed (You can
download all from the corel site www.corel.com)
Second I found it very useful to first convert to 24bit colors and then
convert back to paletted 8 bit. (in your case to 64 colors). I don't know
why but this maneuvre would sometimes help.
