Popup Killers

Has anyone had negative feedback related to popup killers from sites using
JavaScript popups for internal reasons?  I know that these tools are being
used by some to reduce or eliminate the number of annoying ads that use
popups, but I am researching whether there has been serious impact on the
less mercantile popups such as help windows or enlarged image views.

For Those With Deep Convictions: I do know about the evil of using
JavaScript in the first place, the utter sickening depravity of ever using a
popup for anything in the first place and the techniques to ensure a normal
windows opens if the user doesn't have JavaScript at all...:).  My concerns
today deal specifically with the impact of JS Popup Killers on "legitimate"
popup applications.
