You make good comments, but the secondary windows aren't so much out of
insecurity (although I know that's a factor for many similar designs), but
rather the content isn't exactly the same, or is complimentary to the site
and should be viewed together... One site that I work on that uses secondary
windows a lot is a subscription site to exclusive content, but includes
links to other sites (for more information... personal sites... shopping for
related content... etc). Also, and this is probably my biggest use for
popups, thumbnailed images pop up in a secondary window as an image viewer,
rather than have the visitor click BACK to return to where they were
(sometimes the site's weight can be a bit much) -- I've heard the counters
to all of those "flaws" and all I can say is that's how the site owner wants
it. I just design it as best as I can. It's rather hard to convince
non-designers that the popups they've come to love on their site are no
longer available due to the specs changing for the coding...

I do put notices about popup windows on the site, though, on the entry page,
on the site info page, near the thumbnails and as templated headers/footers
to the off-site links, saying that links will open in a second browser. So
far, no one has complained of this practice, at least not to me.

I'll admit that the JavaScript solution isn't an ideal one for the reasons
of people turning it off, but that's also covered on the site info and entry
pages, describing how JavaScript is used on the site and why (along with how
and why cookies are used). If someone had a better way of making popups work
without JavaScript but still within the confines of XHTML Strict, I'm eager
to learn of it.
